Excuse the simple question, but to 'install' these new files, do I just Ctrl-click on the GCS, show the Package Contents, navigate to "Contents / MacOS / aq / bin" and replace the existing cal and sim3 files?

Yes, and you should edit the cal_version.txt and set it to 2.0
