You can fly in manual mode because the compass is not used in manual mode. If you have no GPS antenna you can use altitude position hold inside to help control altitude.

The compass is need for flying outside with GPS in altitude position hold and mission flight modes.

The mag is only used to estimate initial heading on bootup, but its only relevant if you plan to fly using GPS.

Inside a building you wont be using GPS, so there wont be a problem. But I would recommend disconnecting the GPS antenna to make sure you dont get a lock inside (this can happen in rare cases).

I think we will soon release a new firmware that gives the option to fly in altitude hold, only depending on ACC and Baro, which is ideal for indoor flights.

But if there is no GPS available, its gonna be effectively the same as flying in altitude hold.

As Jussi said if you fly inside and you would like to try the altitude hold flight mode you should disconnect the GPS antenna because you might get a GPS signal even inside.

Manual flight mode does not use the GPS so it makes no difference if it's connected or not. Inside you will find that flying in the altitude hold mode makes controlling the altitude easy because in this mode the barometer will help control altitude when there's on GPS.
