The middle part of the log indicates that AQ no longer saw any RC input - Signal Quality is zero and the jitter is gone.
The odd thing is why the IMU_ACC_Z trace did not show you moving the copter.

You mention the PPM is hooked to the AQ with a single cable. Does that mean a single cable with ground and signal wire or just signal wire?

Absolutely, please don't don't don't discard the gnd connection. Don't expect all ground levels are the same in a circuit, this is the second or third report I've seen on this forum about only attaching signal cables.
I wasn't expecting that this needs to be written in the wiki because this is not related to AQ but should be considered common knowledge, but it seems a note needs to be written..

On the AQ, is signal and power ground directly connected? Or is there some circuitry between them?

Thanks Steve. I was wondering if they were separate and isolated. I'm running my RX off an independent BEC but I connected all my RX, ESC & servo signal grounds to the AQ.

Johan, does your Hitec telemetry record/display the lowest RX voltage that was seen?

No offence intended but ... perhaps it wasn't such a good idea in the first place to use an untested prototype for the PPM connection?
Even if you manage to make it work again I wouldn't trust it.
As far as I can see you are the only user/tester...
