I am particularly interested in the details on 'Motor Start' and 'Motor Min'

I was surprised to see that when I increase the Motor Min setting, the motors start spinning even when the vehicle is unarmed. In my opinion this is a potential safety issue, if it is unarmed the motors should never go on.

The videos I've seen of AQ in action are very impressive. Is it possible to fly AQ in a "manual" flight mode (auto-leveling off)?

There is no such mode available.
But maybe Bill has it ready somewhere in the code.

Ben, do you mean "rate" mode with gyro only stabilization? Then no. Even in manual mode it will attempt to return to level flight when you let go of the sticks. But otherwise you can fly it manually all you want.

Question about mounting the AQ board. It's not mentioned in the instructions anywhere, but should I use only plastic bolts and standoffs when mounting the AQ board? I usually use ordinary steel bolts but I guess they will interfere with the magnetometers on board the AQ?

The hex I'm about mount the AQ in has center frame mounting bolts sitting pretty close to AQ board, around the perimeter of the PCB, about 5-15mm under it. I was thinking that maybe adding four more ~30mm bolts for mounting the AQ board will not make a huge difference... But am I wrong?

Maybe an already answered question but I couldn't find any info about changing PID parameters inflight. Is it possible/safe to do so?
